At work I managed to make the first attempts for a preferences system that uses ScriptableObjects and that is integrated into Unity's preferences window. It's not nice code-wise but it's a start. My system automatically creates the necessary ScriptableObjects in the Resource folder. At the moment I have to initialize it in a hard-coded manner, which sucks badly. I'm looking into something more dynamic.
